How about creating a small script and creating an /etc/xdg/autostart entry to execute it, that checks and sets the permissions if they are not set?
Hm... that's a reasonable workaround.
It still defeats the purpose of the trust check in Desktop dir, as every new session auto-trusts all .dekstop files there.
I'll test something alike (probably putting the code it in a 'onsessionopen' pam_script, for one that we use already checks whether it has to finish setting up a home directory that has just been created by pam_mkhomedir).
