Keyboard Layouts Plugin conflicts with .Xmodmap

My XFCE version: 4.10, OS: Linux Slackware 14.0

I have successfully remapped Caps Lock to Enter, using ~/.Xmodmap:

clear Lock
keycode 66 = Return

But after installing keyboard switching plugin, the remapping is broken. It starts Caps Lock LED every time I click Caps Lock, even though, I want to use it as the second Enter. So I have to manually run every time after I login:

xmodmap ~/.Xmodmap

Sometimes Caps Lock remapping works, but switching languages, using keys Alt-Shift doesn't work.

How can I fix it?
