So, one or the other folder containing data have disappeared to nowhere.
Nothing important enough to require a data rescue operation - yet ...
Is there any way I can influence that behaviour?
Could some extra-highlighting be added to Thunar?

Can you explain this a little better or maybe link a video?
If I have the side pane in tree view, and select one of the folders and Shift+Delete, it will delete it for good. That it what it is supposed to do.
If it's an issue with improper highlighting, try another theme. With Greybird, the selected folder is highlighted.
Also, if you're worried about losing things permanently, don't use Shift+Delete. Use just delete, it will send it to the trash where it can be recovered.

No video, but I'll elaborate.
1) on a flash drive appearing as "myFlash" in the tree, create a folder "testFolder"
2) create 2 files in $HOME:
"tobeDeleted.txt"
"tobeMoved.txt"
3) now, to move "tobeMoved.txt", I right-click it,
then I left-click the "+" to unfold the view of "myFlash",
right-click "testFolder",
select "Paste into folder" - done moving.
At this point, two items in Thunar are colorized with the same "selected" background colour:
a) "testFolder" on "myFlash"
b) "tobeDeleted.txt" in $HOME, because it sat right on top of "tobeMoved.txt"
4) In the instances of this happening to me,
not much distraction was needed for me to NOT realize
that the then completely useless file "tobeDeleted.txt"
was NOT the one I would destroy with my next "Shift + Delete"
-- but, alas, "testFolder" on "myFlash"
I hope, my concern is clearer now ...

After some consideration, another possible solution occured to me, one that might even be more logical - is it good enough for a bug report?:
When selecting an item in the tree pane *by rightClicking*, shoudn't the main window show *no selected item* at all?

Thanks for the explanation. I can see now what you are seeing. Once you move the selected file, another file is automatically selected. Yes, you should file a bug report.
