Using Adwaita-dark, my panel normally looks like this (https://i.imgur.com/vOGfCXx.png):
I am wanting to use a new theme, but it puts a background behind the icons (https://i.imgur.com/JnvIFfU.png):
Interestingly, on my other panel, this background does not appear behind the notification area (https://docs.xfce.org/xfce/xfce4-panel/systray). How can I remove this background, specifically behind my whiskers menu (the red die icon), the clock, and the other panel icons (but not the window buttons)?

Which version of the panel are you using:
xfce4-panel -V
...and what is the name of the new theme? Identifying how it is adding the red colour might help to remove it.

I've noticed it with a few themes, but I'm starting from scratch yet again. The current one I am using are the Plasma ones from here: https://www.xfce-look.org/p/1157147/, "Fire" specifically.
I've tinkered around with themes and edited them usually successfully, and I'm sure it's just a png/xmp file... but no clue which?

In the gtk-3.0/darkelements folder there is a button-hover.png element that looks like it. You could try overwriting that file with a copy of panel-transparent-button.png from the same folder.

Aha! I was in the wrong directory.
While your guess wasn't correct, you got me on the right path. Thank you!
(It ended up being the panel.png graphic.)
