It doesn't happen every boot, but pretty often. To fix notifications display position, I set panel to hide panel Always, and then to Never. Unfortunately, I don't remember after which panel or notifications update it starts to happen. I'm guessing it's something around 2 or 3 updates (at least a month ago).
I'm not sure if it's an issue of every notification, for sure it happens for volume and brightness. If I remember correctly, those notifications don't require notification daemon working, so maybe there is something wrong with panel? Any ideas?
For sure would be easier to downgrade packages and check which version works, but I cleaned package cache xD
