I have installed QSpectrumAnalyzer, and obviously it has its *.desktop file as /usr/share/applications/qspectrumanalyzer.desktop; I can see it inside "Edit Applications":
But is not listed at all inside Whisker Menu:

What version of the xfce4-whiskermenu-plugin are you running?
You could try restarting the panel:
xfce4-panel -r
Also right-click on the desktop and select "Applications" and see if it is listed there.

I'm running xfce4-whiskermenu-plugin 2.7.1-1.
However, I've found the reason: despite the fact that the icon "qspectrumanalyzer" is present in /usr/share/pixmaps/qspectrumanalyzer.png, it didn't appear in the launcher: as I set the icon from another folder (~/Pictures/icons/qspectrumanalyzer.png) now QSpectrumAnalyzer appears in Whisker Menu and display the icon, very odd.
