I usually do that by right-clicking a file in Thunar (the file manager) and choosing "Set default application" (or "Open with Other Application" and checking box "Use as default for this kind of file").
Also there is a program "Default Applications" in the Whisker Menu (Settings), and it can be run from terminal as
xfce4-mime-settings
https://docs.xfce.org/xfce/xfce4-settin … erred-apps
PS. If the program you want to use is not in the list of programs, with "Use a custom command" you can set a full path to the application binary.

Try to right-click the torrent file in thunar and selecting "Open With" > "Open with Another Application", and selecting FDM from the list of applications and enabling "use as default". If FDM isn't in that list, you can select the "Use a custom command" option:

I have the same issue, I use transmission-qt for the torrent files, but when I click the magnet link it opens in Transmission.
I need to use QT version, because original transmission don't have tray icon.
Is there a way to change default app for the Magnet link?

Does running this command set it for you?
xdg-mime default transmission-qt.desktop x-scheme-handler/magnet
