According to Mousepad documentation, the way theming works now is different. I can't find configuration file, any ideas?

Hello and welcome.
Can you be a little more specific about what you are referring to and which documentation?
- Colour scheme files should now go into: ~/.local/share/gtksourceview-4/styles/
- CSS style is ".mousepad" and overrides should go into ~/.config/gtk-3.0/gtk.css
Exactly which configuration file are you referring to?

Sorry for any confusion, I just installed mousepad 0.6 using flatpak and i can't add new theme the way i used to which in gtksourceview folder. and i'm wondering where is this new css style. and you answered my question thanks. but the new mousepad version doesn't seem to recognize xml file in gtksourceview. would love to see full documentation or example of css styling.

All programs from Flatpak never respect theming. It's the way Flatpak is.
I am horrible at using the terminal as I could never learn the command line.

If you use the flatpak version, you have to look for config, data, etc. folders under ~/.var/app/org.xfce.mousepad/
Flatpak apps are confined so they don't share these folders.
So for the folders given by ToZ above, that would give (not tested):
~/.var/app/org.xfce.mousepad/data/gtksourceview-4/styles/
~/.var/app/org.xfce.mousepad/config/gtk-3.0/gtk.css
