how do I make it transperent?
how do I add padding between apps?

The problem you will face is that xfce4-appfinder doesn't set a style class or widgetID that allows you to target just this app. Any CSS you use will affect all gtk elements. You can request and enhancement request for such functionality that will allow for better tweaking of the app.
