is it possible to change the background color of the focused window in the pager plugin (using gtk.css)?

I don't believe so. There is a slight lightening (transparency) added to the focused window box for the active app, but it appears that libwnck is handling that and is not exposing it for configuration (see: https://github.com/GNOME/libwnck/blob/m … ger.c#L978).
You can change the colors of the other elements though (https://forum.xfce.org/viewtopic.php?id=16983).
