Keyboard layouts loses its settings

I'm setting the layouts using setxkbmap and it works fine for a while, but after a day or so, without any intervention, when switching layouts the flags in the notifications are don't show up anymore and the layout per window is not kept. Layouts still switch - they are not lost, but there is no indication in the notification area which layout is active and the layout is reset when changing the window. When setxkbmap is run again the settings are restored and work as expected until some time passes and they are lost again.
Any ideas how to trace that problem?

got a kinda same behavior - I use `xkb` to swap <CapsLock> with <Esc> but after like half an hour, it resets. I saw that it's related with xfce panel's language switcher  https://unix.stackexchange.com/a/125876/598729
