I've found that when you trigger open dialog you can bookmark directory so it appears in places widget and in sidebar of Thunar.
I was not able to do this directly in Thunar. When in open dialog when you drag a directory there is a highlighted area where you can drop the folder.
What is the proper way to add bookmarks like this. It can't be open dialog.

There are 3 basic ways to do this:
From the Thunar main window, drag and drop the directory into the side pane. Note that the sidepane needs to be in Shortcuts mode.
Right-click the directory and choose Send To > Side Pane (Add bookmark).
Directly edit the ~/.config/gtk-3.0/bookmarks file.

The second way works.
About the first one, when I drag and drop the directory it's moved (renamed) into the directory in the bookmark. That's why I was not able to add bookmark this way. But in open dialog it never happens when you drag and drop it's always added as a bookmark.

I see, yes that would move it if the drop target is another directory. I generally drop it on the "Places" header and a bookmark is created. Some GTK themes also create a visual drop target line that when visible indicates it would create a bookmark.

It's a bit confusing. And I think an UX mistake. In the Open Dialog modal, you have a clear indication that you can drop the directory. You have nothing in Thunar itself.
I can report this as a bug (an UX bug or a missing feature if you will).
