Hi,
Another thing i have notice in my Xubuntu running on my laptop is that, when i log in, few applications that i have used last time open automatically. And I am sure that I have closed these applications when i used them last time.
I don't understand how these windows come up?

They were probably running the last time you saved your Session on logout. Set your Session how you want and Save on logout

I close all applications before i logout! Are you telling me that those GUI window might not be open, but the process might be running in the background.

no, man, he's not telling you what you understood!
He simple says: close the applications that are giving you those problems. Then menu/logout and when the end session dialog appears click the box Save session.. and logout or reboot the system.. If you make things right, next time you''ll start xfce you wouldn't have those programs started anymore..

(There is another way to modify the auto-started session programs: Menu/Preferences/Session and Startup..
I'm using italian version of xfce, so I'm not sure the english names of these menus are the ones I wrote here.. excuse me for mistakes!)
