I've got window decorations on my panel as it was a normal window. Here: https://bugs.launchpad.net/ubuntu/+sour … bug/503633 and here: https://bbs.archlinux.org/viewtopic.php?pid=833547 the same issue is reported. Is there a way for me to fix this?
Yesterday I installed flashplugin-nonfree from Debian backport. Perhaps that has something to do with this issue? It doesn't seem like many people are experiencing (or have experienced) the same problem.

Fixed in latest versions: http://bugzilla.xfce.org/show_bug.cgi?id=6110#c0

I just installed Debian and xfce few weeks ago and I think I have the latest versions. At that site it reads: "And here is the quick fix" and then there's a dead link. "A quick fix" link gives me this:
EDIT: for some reason rest of my post disappears if I paste it here. So here's the link: http://bugzilla.xfce.org/attachment.cgi?id=2758
What exactly should I do with that? Sorry if I'm asking something obvious, I'm new to linux.

Don't use the first attachment but the second one, but anyway, if you don't know what to do with there is no point using it. Indeed what you need to do is recompile the xfce4-panel package with this patch.
Xfce Panel 4.6.3 and higher versions have this patch already applied.
Check the Xfce Panel version with:
xfce4-panel --version

I got version 4.4.2. I also see that I got an old version of xfce. I have no idea why. Is there a way I can update the whole xfce (not just the panel) to the latest version?

So can I update xfce? I have not found a way, but I'm new to Linux. Or is there a way to update only the panel to the latest version? If not, where do a get that patch (or if you mean the link to the block of text, how should I use it)?

Ask on your distro's forum how to update the system.

I use Debian and the latest xfce isn't in the packages so I need to do it some other way. I'll also be contect using the patch if other options are not available, but I still don't know how to use it.

To me it all looks like mixed packages between backports (glib...) and stable.
For more info about Xfce packages you can look over here Debian Xfce Group.

For Debian Lenny Xfce version 4.6 is available in the backports only, otherwise you get 4.4.
Squeeze and Sid are on version 4.6
