Is there a way to leave applications open on shutting down the pc so they start (same window/desktop layout) when rebooting the pc? Would be useful if you have to reboot the pc to go to another OS on the same pc and don't have to restart all your apps when you come back.

If an application properly implements session saving, this should work then you... save.. the session on logout [well duh!]. However, not a lot of applications implement this since this is not in the gtk2 stack.

You mean I have to actually save this every time I log out? Sounds a bit primitive if that's the case. Apart from Claws that is new to me all the other apps I have been using for a long time and it "always worked" with kde without ever having to set something or save or do anything to achieve this.

There's a "save session" checkbox in the logout dialog. Just check that box.
