I know you will tell me why do I do that, but sometimes I need to run Nautilus (because Thunar does not show connected phone nor Truecrypt volumes for example)
I press ctrl+x in the Thunar (down) and after pressing ctrl+v in Nautilus (upper window) I get this error

I'm not sure I understand what you are trying to achieve. Both Thunar and Nautilus are file managers that act as viewers onto your filing system so essentially there would be no reason to copy anything from one to the other.
Some files, particularly those inside Truecrypt, are not visible in Thunar (an irritation) but if you want to copy a file from a Truecrypt volume into your normal /home directory then do both parts of the copy in Nautilus. Trying to do the paste part in Thunar will fail because the file isn't visible to it. After you've done the copy then the file will be visible in THunar.
