I've recently made some changes on my desktop, especially on the panel. I decreased my panel size to 22px, but the icons in Indicator Plugin remained with the same size. That was the result.
I remember having the same issue in Xubuntu 12.04. I solved this problem by removing the Indicator Plugin. After removing it, the apps from Indicator Plugin reappeared in Notification area where I could easily set the maximum icon size. The problem in this release (14.04) is that, the apps won't reappear as they did in 12.04.
I hope you can either tell me how to decrease the icon size in Indicator Plugin or make the apps reappear in Notification area. (I prefer the second)

I think you must have the sni-qt and sni-qt:i386 packages installed. If you remove them, then the vlc and skype indicators will revert to using the notification plugin and allow themselves to be properly resized. Probably also true of other qt applications.

I had the packages installed and after removing them, the applications reverted back to notification area.
I think you really know the solution of any problem. I've read some other posts from you and I definitely learnt a lot.
