Sounds like its a coding issue though. There are some suggestions in the bug report to fix the issue. Perhaps you can give the developer a polite poke to have a look at it.

I've just been through all the themes that I have installed to see how well topmenu works with each one. The results are mixed. Some it works well with, some it makes a brave attempt to match the panel colour and others it fails miserably.
The most surprising success was with bluebubble. Which has pinstripes, forgawdsake.
